ls1 mardyn: The massively parallel molecular dynamics code for large systems
نویسندگان
چکیده
The molecular dynamics simulation code ls1 mardyn is presented. It is a highly scalable code, optimized for massively parallel execution on supercomputing architectures and currently holds the world record for the largest molecular simulation with over four trillion particles. It enables the application of pair potentials to length and time scales that were previously out of scope for molecular dynamics simulation. With an efficient dynamic load balancing scheme, it delivers high scalability even for challenging heterogeneous configurations. Presently, multicenter rigid potential models based on Lennard-Jones sites, point charges, and higher-order polarities are supported. Due to its modular design, ls1 mardyn can be extended to new physical models, methods, and algorithms, allowing future users to tailor it to suit their respective needs. Possible applications include scenarios with complex geometries, such as fluids at interfaces, as well as nonequilibrium molecular dynamics simulation of heat and mass transfer.

Performance evaluation and optimization of the ls1-MarDyn Molecular Dynamics code on the Cray XE6
Today Molecular Dynamics (MD) Simulations are a key tool in many research and industry areas: Biochemistry, solid state physics, chemical engineering, to just mention some. While in the past MD was a playground for some very simple problems, the ever-increasing compute power of super computers lets handle more and more complex problems: It allows increasing number of particles and more sophisti...
متن کامل591 TFLOPS Multi-trillion Particles Simulation on SuperMUC
Anticipating large-scale molecular dynamics simulations (MD) in nano-fluidics, we conduct performance and scalability studies of an optimized version of the code ls1 mardyn. We present our implementation requiring only 32 Bytes per molecule, which allows us to run the, to our knowledge, largest MD simulation to date. Our optimizations tailored to the Intel Sandy Bridge processor are explained, ...
متن کاملInfluences of Small-Scale Effect and Boundary Conditions on the Free Vibration of Nano-Plates: A Molecular Dynamics Simulation
This paper addresses the influence of boundary conditions and small-scale effect on the free vibration of nano-plates using molecular dynamics (MD) and nonlocal elasticity theory. Based on the MD simulations, Large-scale Atomic/Molecular Massively Parallel Simulator (LAMMPS) is used to obtain fundamental frequencies of single layered graphene sheets (SLGSs) which modeled in this paper as the mo...
متن کاملThe Tersoff many-body potential: Sustainable performance through vectorization
We extend the LAMMPS molecular dynamics program with a new, vectorized implementation of the Tersoff potential [7]. Given the well-established and well-studied mechanisms for parallelism in molecular dynamics programs [1], our efforts focus on vectorization as a further step to fully utilize available hardware. This contribution describes how our implementation achieves sustainable performance ...
متن کاملMolecular Simulation of Reacting Systems
The final report for a Laboratory Directed Research and Development project entitled, Molecular Simulation of Reacting Systems is presented. It describes efforts to incorporate chemical reaction events into the LAMMPS massively parallel molecular dynamics code. This was accomplished using a scheme in which several classes of reactions are allowed to occur in a probabilistic fashion at specified...
